Quick answer: A GSTR-2B reconciliation tool matches your purchase register to the portal's auto-drafted statement, then lets you accept, reject or hold supplier invoices before you file. For Tally users, TallyPrime reconciles inside the product. Zoho Books fetches 2B with OTP and sorts bills into matched tabs. GSTZen and ClearTax GST are separate matchers. Pair whichever you pick with TDS tracking against Form 26AS.
How we researched this: We read GSTN's help pages on GSTR-2B and the Invoice Management System, the Income Tax Department's TDS compliance page, and the help and pricing pages of Tally Solutions, Zoho, GSTZen and ClearTax. Everything is as published in October 2026; screens change between releases, so check your version.
What a GSTR-2B reconciliation tool has to do now
GSTN describes GSTR-2B as an auto-drafted, read-only ITC statement generated for every registered person, on the 14th of the following month for monthly filers. Your job is to compare it with your purchase books. Two features of the GST system shape what software must handle.
Invoice Management System (IMS). GSTN's FAQs say recipients can accept, reject or keep pending the invoices that suppliers save or file in GSTR-1, 1A or IFF. Records left at "No Action" are deemed accepted when GSTR-2B is generated. Accepted records enter the "ITC Available" section and flow into GSTR-3B; rejected ones enter "ITC Rejected" and do not auto-populate in GSTR-3B; pending ones stay out of GSTR-2B and GSTR-3B until you act or until the section 16(4) cut-off. You can change an action many times before GSTR-3B is filed (the latest overwrites the earlier one), after which it is frozen. Reverse-charge records, ICEGATE documents and documents where ITC is ineligible because of place-of-supply rules or section 16(4) are not part of IMS and flow straight into GSTR-2B.
What this means for software. If you are shortlisting a GSTR 2B reconciliation software tool, remember that a tool that only shows a "matched/unmatched" list is half a tool. You need one that lets you recompute 2B after IMS actions, keeps a record of why an invoice was rejected, and flags documents that are still pending. The rest of this guide compares how four products handle that. If your concern is SaaS invoices specifically, our guide to claiming GST input credit on SaaS subscriptions shows which of them will and will not appear in 2B.

TallyPrime: report-led reconciliation
Press Alt+G and open GSTR-2B Reconciliation. Tally's help lists these categories: Reconciled, Unreconciled, Mismatched, Available Only in Books, Available Only on Portal, Mismatch in Return Period, Excluded but available on Portal, Uncertain Transactions, Invoices Rejected in IMS, and Potential Matches (taxable and tax amounts agree, but section, GSTIN or document number differs). To resolve differences:
- Minor differences: Alt+S to set the status to Reconciled, or correct your books.
- Return-period mismatch: Alt+L to change the GST Return Effective Date.
- Available only on portal: Alt+R to see details, then record it in your books or exclude it.
- Potential match with a different document number: Alt+W copies the supplier's number and date.
- After IMS or ITC changes: Alt+Z, All GST Options, Recompute GSTR-2B, then download again.
Tally's Connected GST page adds one-click upload of GSTR-1 without exporting a JSON file, one-click reconciliation of GSTR-1, 2A and 2B, and 2B download without visiting the portal. It does not mention GSTR-3B. For Tally users who prefer Tally GST Filing as a named module, ask the partner exactly which returns it files.
Zoho Books: tabs and an approval-led filing flow
In Zoho Books you first enable API access on the GST portal (My Profile, Manage API Access), then go to GST Filing, choose the month, press View Summary and Fetch Summary, and enter an OTP if the session expired. Items fall into Missing in GSTN (action: Add to GSTN), Missing in Zoho Books (Create and Match), Partially Matched (Accept or Modify and Match), Matched and Reconciled. Zoho notes that GSTR-2B excludes TDS and TCS details, that you can regenerate 2B before filing GSTR-3B if IMS actions changed, and that QRMP taxpayers generate 2B only in the last month of the quarter. Zoho's GST page lists GST filing with approval before returns are filed, e-invoicing and e-way bill generation.
GSTZen and ClearTax GST: separate matchers
GSTZen's four steps are: download supplier data from the portal, upload purchase invoices from Excel or Tally, run the matcher (you set the maximum days difference and the maximum tax amount difference), and download the report. The workbook has sheets for Overview, GSTR-2B Summary, Invoice Reconciliation, Amendment vs Original and Vendor-wise views, and you can set actions from dropdowns and upload them back. Plans are Basic (returns filing and GSTR-1 vs 2A vs 3B reports, unlimited users, PAN-level reports), Pro (adds IMS and billing) and Pro Plus (adds vendor filing status, auto OTP refresh and a GSTIN validator), priced per GSTIN, excluding 18% GST.
ClearTax's GST page is aimed at larger teams and CAs: PAN-level filing across GSTR-1 to 9C, import from any ERP, historical 2A/2B pulls, and an AI engine that suggests invoice matches you can accept, reject, link or de-link. It offers a demo rather than a price. Other options worth a look are Hostbooks GST and Cygnet GSP, listed with the rest in our GST software directory.
Choosing between them: three real situations
- A Kolkata trader who lives in TallyPrime. Start with Tally's own report. You avoid exporting purchases anywhere, and the Potential Matches view catches mismatches such as a supplier mistyping an invoice number. Add a separate matcher only if a month of data shows too many unresolved items.
- A Chennai services company on Zoho Books with a CA outside the firm. Zoho's tabs and the approval-led filing give the CA a place to review. Zoho's own limits apply: TDS return filing is outside Zoho Books, so plan a dedicated TDS tool.
- A Gujarat group with five GSTINs and purchases booked in different systems. A matcher that reads Excel or Tally data and reports at PAN level, like GSTZen or ClearTax GST, fits better than five separate in-product reports. Ask each vendor to reconcile three of your real months before you buy.
GST return filing GSTR 1 GSTR 3B software: close the loop
Reconciliation is only useful if the numbers reach the return. When you compare any GST return filing GSTR 1 GSTR 3B software, ask four questions:
- Does it file GSTR-1 and GSTR-3B itself, or export a JSON for upload? (Tally says it uploads GSTR-1 without a JSON export; its Connected GST page is silent on 3B.)
- Does the 3B ITC table take the accepted-2B figure, or do you retype it?
- Can a CA be given view access without sharing your login?
- Does it keep the 2B version you filed on, since a regenerated 2B can change?
The workflow from sales data to return is covered in filing GST returns straight from billing data, and e-invoice generation in how to set up GST e-invoicing in Tally.
Form 26AS reconciliation tool accounting teams use: the TDS side
Your suppliers deduct TDS from you, and you deduct TDS from others. The government's TDS compliance page sets the stakes: late deposit of tax deducted in March 2026 (due 30 April 2026) attracts interest at 1.5% per month from the date of deduction to the date of payment, and under section 35(b) of the Income-tax Act, 2025, 30% of sums payable to a resident on which tax was not deducted or deposited by the due date is disallowed. It also states that correction statements can be filed within two years from the end of the tax year in which the original statement was due.
The department's AIS and Form 168 explanation matters for reconciliation. Tax deducted in March 2026 gives credit in AY 2026-27 under the 1961 Act; tax deducted in April 2026 gives credit in Tax Year 2026-27 under the 2025 Act. The AIS for AY 2026-27 reflects FY 2025-26, while the statement for Tax Year 2026-27 is in Form No. 168, and both are on the e-filing portal. Reconcile each separately.
TDS deduction tracking software India: what each product publishes
When you shortlist TDS deduction tracking software India offers, compare features as the vendors publish them:
- TallyPrime: Alt+G, TDS Reports shows Ledgers without PAN and TDS Outstandings. Record the payment, open Challan Reconciliation, verify BSR code, challan number and date, and press Alt+R. Tally says to recompute the TDS return before exporting the e-TDS return.
- Zoho Books: shows each TDS liability with total, paid amount and balance, lets you associate challans and enter penalty and interest, and offers a TDS Summary report. Zoho states plainly that Zoho Books does not support TDS return filing. If you need return filing as well, ask whether the separately listed Zoho Books TDS covers it, or pair Zoho with a dedicated tool such as Saral TDS.
- Clear TDS: prepares regular and correction e-TDS statements, matches PANs with TRACES records in bulk, finds unconsumed challans from the past two years and generates Form 16 and 16A. Its page does not mention 26AS reconciliation, and it offers a demo rather than a price. Expert filing for 24Q starts "from ₹1,500". See Clear TDS.
Zoho's TDS reconciliation guide gives the manual method that every tool must replicate: deductees match books with Form 26AS and Form 16A, and deductors match records with Challan 281, returns and certificates. It reminds that Form 26AS shows your TDS only after the deductor files their return, so time the reconciliation after those filings. For deeper comparisons, read TDS compliance software in India, TDSMAN, Saral and Webtel compared and Form 16 and 24Q payroll software.
A monthly close for a 25-person distributor
- 15th: GSTR-2B is ready from the 14th. Download it and run the match.
- 16th-18th: Resolve Potential Matches (typos in invoice numbers) and chase suppliers for Available Only in Books items.
- 19th-20th: Decide IMS actions: accept clean invoices, reject wrong ones, hold the disputed.
- Before filing 3B: Recompute or regenerate 2B so the ITC table reflects your actions; save the version.
- Each quarter: Reconcile TDS payable to challans, then TDS receivable to Form 26AS or AIS after deductors file.
If your CA already uses one of these tools, choose it. Software the CA cannot read costs more than it saves. Compare options in accounting software and tax software.
FAQs
What is the best GSTR-2B reconciliation software tool?
It depends on where your books live. Tally users get an in-product report; Zoho Books users get a fetch-and-match flow; teams with mixed sources can use a separate matcher like GSTZen or ClearTax GST. Test with one month of real data.
How do I reconcile GSTR-2B with the purchase register?
Download 2B after the 14th, load or compare it with your purchase vouchers, fix mismatches (GSTIN, invoice number, return period), take IMS actions, recompute 2B and then claim the ITC in GSTR-3B.
What happens to invoices I do not act on in IMS?
GSTN says records with "No Action" are deemed accepted when GSTR-2B is generated, and accepted records flow into GSTR-3B.
Is Form 26AS reconciliation part of GST software?
No. It is an income-tax exercise. Some accounting tools help by tracking TDS receivable and challans, but check whether they match against Form 26AS or AIS.
Does Zoho Books file TDS returns?
Zoho says Zoho Books currently does not support TDS return filing. It tracks liabilities and challans and offers a TDS Summary report.
